Chicago improved to 70-and-62 and trails the Brew Crew for first place in the NL Central by four games.
Mark Canha collected a pair of hits for Milwaukee, which had its nine-game win streak snapped with the loss.
The Brewers and Cubs conclude their series with a 1:20pm CT game on Wednesday.
